I have purchased and installed a new, original Honda clutch pedal, but found that the mount diameter is ~1mm larger than the old one which makes it wobble ever so slightly.

Am I missing a shim there or is this just a manufacturing tolerance?

No shim to my knowledge. Did you change it because the old one was damaged.

The shop manual mentions "dust seals" when removing the gearshift pedal The drawing is not clear but it looks to me like they are inside the large mounting hole of the pedal - check your old pedal.

Also says to grease the seals when re-installing.

for the upper end of the linkage that fits onto the splined shaft:
"align the slit of the gearshift arm with the punch mark on the spindle"

your probably missing that English is probably not his first language!! He is referring to the gear shift pedal, but his pictures make it very obvious..
